There are lots of overnight trains. Take a look at http://www.poezda.net/en/index note that the Moscow station from which the trains to Petersburg generally leave is Oktiabrskaia. Train takes 8 hour. I took the "Aurora" train from St Pete to Moscow. It might have been a little more expensive than other trains, I'm not sure, but it got me there in about 5 1/2 hours and the service and comfort levels in 2nd class were really excellent with a cooked meal. Current price for the late afternoon fast train from Moscow to Petersburg is less than 100 USD.
