A lot of variety in availability and costs. We found huge variations in costs and walking from one operator to the other would get such different stories about what was possible and when. A couple doing the same Turtle Island tour we did paid 250UK and we had only paid ~$140AU.
We used these guys and they were very VERY helpful and gave excellent service and were the cheapest we could find:

-Proboscis Monkey tour near Kota Kinabalu.
-Sepilok Jungle resort - stay one night and do a day tour and then a night hike through the jungle. the resort is wicked and the jungle is awesome.
from here you can do river cruises and see heaps of cool stuff.
-Islands off KK - Manukan was very nice. Sapi also recommended. Can also go to the island Survivor was filmed on (Palau Tigra?).
-Rafflesia - if you want to spend a day driving to see the worlds largest flower check out a Rafflesia Tour. It inst cheap though. We paid 190RM each and got lunch and also a visit to the hot springs and a treetop walk. It was a pretty good day actually.
Book in advance if possible. It was booked out for a month when we were there and only got on because someone cancelled. it was the same deal with the mountain.
We paid 360RM each (included meals, boat, accom, turtle tour).
