Be sure to check out Shimokitazawa. This is a district of Tokyo popular with college-age students and twenty somethings. The area has a very Berkeley-esque funk to it, and it's got tons of stores to bum around in. Basically, it's a lot of little shops surrounding the JR station. While you will see tourists around, it's definitely more off the beaten track than the more well known places (Shibuya, Shinjuku, etc.) If you're looking for a cool place to hang out for an afternoon, check it out.
