When you go to Prague make sure you stay near Charles bridge as this is a key location for night-life, sight seeing and eating out.one hotel i highly recommend is the Golden tree hotel/bar. you will find it will cost anything from 40 to 80 per night

where you want to stay just really depends on what you are looking for. you can't really go wrong with staying in mala strana, josefov or stare mesto.
in mala strana, you will be closer to the prague castle.
in josefov, you will be closer to the hip restaurants and bars and to high end shopping.
in stare mesto, you are a whole lot more central to all these things. i stayed in stare mesto and stayed at a bed and breakfast:

i chose the above because it was so close to old town square and charles bridge. yet, for such a touristy area, it was surprisingly quiet as it is located in a dead-end street. it is also very central to everything - to the east is mala strana, to the north is josefov, to the west is the namesti republicky area, to the southwest is wenceslas square and to the south is the national theater. everything is walk-able or public transportation accessible no matter where you are.
i walked home alone to the b&b from josefov after going to bars and it was very safe.
