I have only been to Cairo, but two things I can think of to do with them in the capital:
1) The pyramids. The kids would love to ride on the camels if they ride with you on it. Two adults can ride on one, so a parent and child can do it. If you chose this, rent a camel from the camel stalls because you will get the longer ride and the BEST prices.
2) Khan al-khalili market...but keep CLOSE watch on your kids. There is lots of noise and bright colors and stuff to buy for really cheap prices...tons for the kids to see and experience, but at the same time with all the chaos you will want to be holding their hands at ALL times...easy to lose them if you don't
