If you are going to travel Japan, I suggest you forgo traveling to Tokyo (or only do it as a side trip). The really heart of Japan, culturally is Kansai, the region in the west that includes Kyoto, Nara, Osaka and Hyogo. It is there where you will find the real Japan. Kyoto will provide you with plenty of temples, Gion and you may even catch site of a maiko (geisha). If you want to see a city, you can go Osaka, which has a lot of character and grit. Nara is very rural and has an abundance of parks filed with deer tame enough to feed by hand, as well as worlds largest Buddha. Hyogo had Himeji, which has the most authentic example of a Japanese castle in existence, as well as Kobe which is nice if want to go shopping.
