We all wish that we could afford hotels in NYC.. but not all of us have the sheckles in our pockets to make that happen.
Both times that I have gone to NYC, I have stayed in the surrounding area and taken a bus or a train into the city.
Tarrytown,NY has some nice hotels, and a train station right down the road. Also, White Plains, Poughkipsee...
New Jersey is also only a bit out of the way, and the hotels there are decently priced.
I would definitely advise staying in the surrounding suburbs of NYC. You can get a breather from the city, but have access to it for the entire day up until about 3 in the morning if you go by train.
Just check the train schedules and you will be absolutely fine!
Another benefit about staying out of the city... cheap breakfasts and some of the same boutiques as NYC but with garments for half the price.
