Just next to the Urukami cathedral is a catholic youth hostel. It is a bit of a walk from the Urukami train station hence you can walk to and from the station but you are probably better of taking a tram some of the way if you are carrying luggage.
The hostel is mainly serving the church community and if you are a priest or other sort of clergy you can get a large discount. But even if you are not a priest you will still be welcome to spend a night in the dorms which are pretty big with individual beds where you can draw a curtain for the bed to keep away the common light.
There is a curfew during the day if you are staying hence yon need to go out and explore during the day - but you should be doing just that anyways.
There is a common room with internet and coffee or tea at night if you like a hot drink during the night. In the morning there are a bite to eat if you like mainly consisting of rice and soup.
